Disclosed are a system and a method for controlling an operation of a boat for spraying agricultural pesticides. According to one embodiment of the present invention, the system for controlling an operation of a boat for spraying agricultural pesticides controls the operation of the boat for spraying agricultural pesticides through a boat control device installed on the boat to receive command signals transmitted from a wireless control device, wherein the boat includes: a first servo motor having a first control terminal and pulling or loosening a throttle wire of an engine installed on the boat in accordance with a signal applied to the first control terminal; and a second servo motor having a second control terminal and rotating a rudder installed on the boat to the left or the right of the boat in accordance with a signal applied to the second control terminal. The boat control device includes: a PWM signal generating part performing PWM to generate first and second PWM signals corresponding to a speed command signal and a direction command signal, respectively, when the speed command signal and the direction command signal are received from the wireless control device; a speed control part applying the first PWM signal to the first control terminal of the first servo motor; and a direction control part applying the second PWM signal to the second control terminal of the second servo motor.
