Disclosed are a water temperature sensor management system of a green car and a method thereof. The water temperature sensor management system includes: a water temperature sensor which is located at an entrance of a cooling water flow path of a power module driving a motor of the green car, and measures a resistance value for cooling water temperature measurement in real-time; and a main CPU which calculates a delta negative temperature coefficient (NTC) by multiplying the heat resistance by power loss according to an NTC temperature calculation value prediction logic if a parameter value determining a driving condition of the motor is inputted, and calculates an NTC temperature value by adding the delta NTC calculation value and the water temperature. The main CPU sets the scale to zero by fitting an error between the actual NTC temperature value measured in an NTC in the power module by test driving of the motor before the green car is released and an NTC temperature calculation value calculated through an NTC temperature calculation value prediction logic, and determines a fault of the water temperature sensor by comparing the NTC temperature calculation value calculated using the water temperature sensor by referring to the water temperature actually measured by the water temperature sensor according to the driving of the green car.
