A stop position-based protection method for an ATO-controlled train passing over a neutral section includes: step 1: obtaining real-time train information; step 2: judging, according to the real-time train information, whether the ATO-controlled train can pass over the neutral section safely; and step 3: if it is judged that the ATO-controlled train cannot be guaranteed to satisfy a neutral section passing condition, determining, according to neutral section information, comfort level control, and a train-front slope information list, a stop position satisfying the neutral section passing condition of the ATO-controlled train. According to the real-time information, it is judged whether the ATO-controlled train can pass over the neutral section safely. If it is judged that the ATO-controlled train cannot be guaranteed to satisfy the neutral section passing condition, the stop position satisfying the neutral section condition of the ATO-controlled train is determined, and it is ensured that after starting again, the ATO-controlled train passes over the neutral section at a proper speed. In addition, a stop position-based protection system for an ATO-controlled train passing over a neutral section is provided.
