A method and system for controlling an engine clutch of a vehicle includes: determining whether a learning mode entry condition is satisfied according to whether a kick-down occurs during execution of variable hydraulic control of the engine clutch and based on a degree to which the engine clutch slips; deriving and storing, when the vehicle state satisfies a predetermined learning mode entry condition, a learning hydraulic pressure value for suppressing slipping that will occur when a kick-down occurs during execution of the variable hydraulic pressure control so that slipping does not occur; and when the same kick-down situation occurs, calculating a final hydraulic pressure by adding the hydraulic pressure compensation value to the target hydraulic pressure, and controlling the engine clutch using the calculated final hydraulic pressure.
