The invention belongs to the field of running control of wheel-side electric drive heavy rail transportation devices, and discloses a running control method of a heavy rail electric drive system, an electric drive heavy rail transportation device adopts a wheel-side drive mode, and wheels are uniformly distributed on two sides of the transportation device; the control method comprises upper-layer speed control and lower-layer driving motor torque distribution control. Upper-layer speed control: collecting the rotating speed of each wheel edge driving motor; the running speed of the electric drive heavy rail transportation device is calculated; carrying out closed-loop control on the running speed of the electrically-driven heavy rail transportation device; wheel-side motor driving torque cooperative control is carried out; the lower layer driving motor torque distribution control comprises driving torque adjustment for an off-side wheel side motor and driving torque adjustment for a tending side wheel side motor. The problem that the wheel-side electric-drive heavy rail transportation device deviates in the linear running process is solved, and the situation that the stress of a wheel rail is too large is avoided.
